Town received a double blow on 56 minutes when the visitors were awarded a penalty for a foul by Jordan Stepney, who received a second yellow card and was sent off.
Sittingbourne’s Mitchell May showed good composure from the spot to send Farnham keeper Pat Nash the wrong way and roll his penalty into the bottom left-hand corner of the net.
Despite their numerical disadvantage, Farnham got back on level terms in the 78th minute when Kai Tanner fired home a low effort at the near post.
Town suffered late heartbreak when Sittingbourne’s May fired home at the far post on 90 minutes to put the visitors 3-2 up.
May completed his hat-trick in the 92nd minute with a clinical finish to make it 4-2 and seal the visitors’ place in the next round.
Next up for Farnham is a home game against Erith Town in the FA Trophy on Saturday, August 24 (3pm kick-off).
